Why the people are left in the rooms I don't know. That's to say they're trying to figure out the tech, not the cube itself, which they built with the tech. I feel, really, like it's alien technology (or possibly some kind of future/parallel universe tech, you know what I mean) which the military have obtained by semi-nefarious means and are trying to figure out. However it's pretty obvious that the technology involved is not only frighteningly advanced for the viewer, but for those left inside the cubes too. To the best of my recollection there's never been a scene where there's anything in a room that doesn't make sense from a human perspective. The traps are designed for humans and the dimensions of the rooms are too.
I think the military made the cubes using unfamilar tech.
